Though it might be hard for some to pick just 10 of their favorite Ben/Michael scenes and rank them, I figured I'd try and give you guys a chance to rack your brains as well.
10. "A Tale of Two Cities" when Ben talks to Kate on the beach to give her "something to hold on to" over the unpleasent next two weeks.
9. "The Cost of Living" when Ben finally comes out and asks Jack to do the surgery, and reveals he too is a man of faith of sorts. "Two days after I found out I had a fatal tumor on my spine...a spinal surgeon fell out of the sky. And if that's not proof of God, I don't know what is."
8. "Every Man for Himself"- Ben actually pummeling Sawyer.
7. "Not in Portland" when Ben actually wakes up in the middle of surgery, and even on the brink of death pulls off one last manipulation on Juliet.
6. "Live Together, Die Alone" in that unsettling moment when "the sky turned purple" and everyone stumbled around in shock while Ben just stared right up at it without so much as a flinch. How he could do that raised as many questions for me as anything else in that one.
5. "The Whole Truth" with the infamous breakfast speech.
4. "Two for the Road" when he jumped up and strangled Ana Lucia[doubtlessly that endured him to a few extra fans]
3. "The Man from Tallahassee"- several moments can be picked here, but I'll pick the one where he tells Locke everything he knows about him, including the wheelchair.
2. "The Glass Ballerina" when Ben revealed his real name to Jack and made his offer to send him home, complete with a tape of the Red Sox's World Series win- and you just know that somehow Ben knew that Jack's father always said "That's why the Red Sox will never win the damn Series" and chose to show him the Red Sox win specificially for that reason.
1. "S.O.S" when Locke demands to know if Ben pressed the button and almost breaks down as Ben just smiles in pure satisfication. That above all made it clear that this unassuming, seemingly harmless looking man who'd played the victim for so long was a real predator of people's minds, and someone to truly fear.

My 10 favorite so far; not necessarily because I think they are examples of the best acting, but just because I personally like them. I've tried to put them in chronological order.
• "One of the Them": Henry's expression when he's looking at Sayid, as Jack is pulling Sayid out of the armory after beating Henry. Our first hint that there's more to Henry than meets the eye. (Also: Henry sitting on the floor in the Swan hatch as Sayid and Locke ponder what to do with him. I know his rocking back and forth with the arrow through him is supposed to garner pity and shock, but I still think it's funny. Hey, it's only a TV show. The arrow and the spiky hair combo just makes me giggle.)
• "The Whole Truth": Henry's breakfast out the armory scene with Jack and Locke. ("You guys got any milk.") Our first real taste of his skill at manipulation.
• "Two for the Road": Henry's lines to Ana Lucia in armory when it appears A-L is going to shoot Henry. ("He was wrong, and it cost him his life.") Henry so blows away A-L psychologically that she couldn't kill him, and it cost her her life.
• "A Tale of Two Cities": Show opener with his instructions to Goodwin and Ethan. ("So I guess I'm out of the book club.") Ben is in charge and unquestioned. • "The Glass Ballerina": Interaction among Ben, Juliet and Colleen. ("You never made soup for me" and "Hey, Colleen, I want that boat." So what did go on among those three?
• "Every Man for Himself": Ben's of Mice and Men speech at the episode's end, after he shows Sawyer the other island. Ben wasn't just showing Sawyer the island; he was also showing Sawyer Sawyer.
• "The Cost of Living": "Then don't say "no' " scene with Jack. Ben's giggle as he is about to take Jack to Colleen's funeral. No wonder Jack really went into a rage. Someone who's skipping along while you're slipping around can really grate on your nerves.
• "I Do": Jack telling Ben how he's going to die. The facial expressions just kill me. Ben: "Well Jack, I'm very disappointed in your decision." Jack: "Yeah, well, you won't have to be disappointed for very long." Ben just lets everyone think they've won the argument, when it fact he's priming them.
• "The Man from Tallahassee": The scene with Locke in Ben's bedroom in which they talk about Locke's plans for the sub. ("You don't just press 'submerge.' ") His expressions run from Mr. Snottykins to cute and adorable.
• Also from TMFT: When Ben talks to Locke after the explosion at the dock and taking Locke to look at what came out of the box. The gestures and eyes are riveting. I have to say this scene, in many ways, surpasses his "You guys got any milk" scene.

I forgot to mention the scene in "The Glass Ballerina" when Colleen informed Ben about Sayid and Sun and Jin coming, and Ben actually seemed at a loss for words for a minute["I'm thinking!"]Juliet had a neat little smirk at that too, since I'm sure she got a laugh out of Ben having a hard time thinking of a plan for once.

Love all the scenes above, but I can't believe nobody has mentioned "Lockdown." So much to love in that episode, but my favorites are: (and I call him Henry because that's who he was then):
1) When Locke says, "Thank you for not leaving me," and Henry says, "You're welcome, John."
2) Henry is helping Locke put his foot up on the table, Locke winces in pain, and Henry says, "Sorry." (Something about that teeny moment just really grabbed me.)
3) When Henry looks up at Jack after being revealed as a liar.
From other episodes:
4) "Two for the Road," when Henry is telling Locke, "I was coming for you." That whole speech, beginning with, "If you're coming to apologize, I forgive you for hitting me with your crutch. I'm so glad my head didn't break it."
5) "TMFT," Ben's expression when Locke is dragging Alex into the closet. "Alex, please!"
6) "TMFT," when he is saying goodbye to Juliet (I wanted to cry! and then slap her for breaking his heart! then make Ben forget all about her......)
7) "Every Man for Himself," taking the punch from Sawyer and not retaliating. So cool.
8) Can't recall the episode, but when Jack tells Henry to let him know if he needs to go to the bathroom, and Henry says, "I'll look forward to that."
9) "The Glass Ballerina," when he first comes out of the t.v. room and whips off his glasses.
10) Probably my most favoritest of all time (mentioned by others): in "The Cost of Living," asking Jack to do his surgery. Most perfect delivery of any line: "All I can ask is that you think about it."
Oh, there are too many to even count.

I was rewatching Henry's episodes in season 2 and came across something I hadn't noticed before.
When Locke's leg is stuck under the door and he is telling Henry he has to go up through the air vent to push the button Henry stops him and says something like "I can't, it's sealed shut." meaning the vent in the armory. Then he shakes his head and says "I tried them." matter of factly.
For some reason I thought that was so funny.
