When Jack, Kate, Sawyer, and Hurley were captured by the others and had just realized that Henry/Ben was the leader of the others, the sky turned purple at the time that Desmond blew up the hatch. Since this is the same noise and occurrence that happens when they are now experiencing time jumps on the island, are we supposed to guess that when it happened at the end of season 2 they may have also jumped in time? Any thoughts? Hopefully this makes sense.

I don't think the island literally jumped times. Desmond's consciousness did. Maybe it was like Faraday's radiation light-bulb machine that sent Eloise the rat's consciousness through time, and that is why it happened to Desmond except it was massive. Might be why he flipped out and started doing it again when he left the island on the wrong bearing. They said the sickness was happening to people who were exposed to radiation. It does beg the question of how exactly something that's effect was so similar to Faraday's machine ended up huge and on the island though....
