the way i see it, jacob manipulated everyone's lives so that they would eventually be on flight 815. anthony cooper had to be a terrible dad so that locke would be damaged physically and emotionally so he could be used by jacob and the mib on the island. since in the alternate reality the island doesn't exist or whatever, jacob was not there to manipulate their lives and anthony cooper could very well have been a great father, or, like caz pointed out, maybe locke just accepted what his dad did to him if he did throw him out of the window in the other reality...
